Read http://www.ioncube.com/loader_installation.php.
Download the loaders from http://www.ioncube.com/loaders.php:
cd ~/software wget http://downloads2.ioncube.com/loader_downloads/ioncube_loaders_lin_x86-64.tar.bz2
Untar and run the helper:
tar xvfj ioncube_loaders_lin_x86-64.tar.bz2 cd ioncube php -q ioncube-loader-helper.php
Explore option 1 below:

It will show you something like:

Copy a proper file from the above output to a proper location:
sudo cp ioncube_loader_lin_5.2.so /usr/lib64/php/modules/
Append to the end of php.ini:
[ioncube] zend_extension = /usr/local/ioncube/ioncube_loader_lin_5.2.so
Restart Apache; the environment is ready to serve ioncube-encoded files system-wide:
sudo service httpd restart
